If this sucks I'm sorry but I thought after doing this a few times I would share how I got everything to work. It is beta so remember that. The follwing instructions are to jailbreak, activate, unlock, install SSH and Installer.
You will need:
A Mac running osX
Independence 1.4beta
Fugu (SSH client)

First update your iphone to 113 via iTunes.

Close iTunes
Quit ituneshelper - On the Mac go to applications - utilities - activity monitor. select ituneshelper and click quit process

Launch iNdependence. It will create a RAM disk.
Ensure that iNdependence is connected to your iphone(display at bottom of window will sat connected)
Click Activate button (this will jailbreak and activate)
It will tell you that your iphone is jailbroken. It is also activated.
Quit iNdependence.
Launch iNdependence again. (odd i know but this should ensure that the unlock will work)
Click on SIM unlock phone. The script will run and it should tell you that the phone is unlocked. If it says that it is jailbroken, run the unlock again and you should be good.
Now you are jailbroken, activated and unlocked.
Click the SSH tab.
Click the Install SSH/SFTP/SCP button. follow instructions. You will need to reboot the phone twice.
Now we can add installer. Get Installer here.
Unzip the file add make note of where installer.app file is.
Click the customize tab in iNdependence. Click Applications then System. You should see all the applications on the phone.
Press the + symbol.
Find the installer.app file and double click it. This will add installer to your phone. When asked about add the ssh permissions just say Yes(default answer).
Installer is installed but we need to change permissions.
Launch Fugu.
Put your iphone's IP address in the connect to and use root as the Username.
When it asks for the password, use alpine
Once logged in go to the root of the drive. Click on Applications. Press command-I and change permissions to 777.
Double click applications and do the same for the Installer.app
Double click the installer.app and do the same for the Installer file.
Quit Fugu.
On your Mac launch terminal. (applications/utilities/terminal)
Log into your iphone by typing:
ssh root@YOUR IP OF IPHONE
put you password (Should be alpine).
now type this command
chmod +s /Applications/Installer.app/Installer restart installer
Now type 'exit' to log out.
This last command will fix the main script error that installer gets.
Now back to your iphone.
Launch installer and install BSD subsystem and any other apps you like.

Enjoy. I hope this helps. It took me four times to figure out the best way. If you don't want to use Fugu you can do it all via terminal.
chmod 777 /Applications
chmod 777 /Applications/Installer.app
chmod 777 /Applications/Installer.app/Installer
So far everything is working for me. Some problems I did have before this method were no speaker, not being able to install anything in Installer due to the main script error, sim unlock not holding. But now everything seems good!!

Instead of all the Installer manual install gyrations -- I recommend ZiPhone instead, which puts it on there for you; followed up with Installer 'ZiPhone iBrickr Fix' to enable ACF2 file access -- so Independence and iBrickr dont see the phone as still 'jailed' going forward.

I tried Ziphone and it didn't work for me. So I got things to work with iNdependence. I thought others might have the same problem

Most folks having problems (with either software arguably) -- are those doing an upgrade and not a DFU restore to 1.1.3 before jailbreaking, and then selecting a restore of iTunes backup settings rather than 'new' phone setup; which is the cause of most issues IMHO; based on how radically different 1.1.3 is from 1.1.2 (file system, etc).
