Does anyone know how or if there is software to encrypt or password protect files or folders on the storage card? I cant believe this hasnt been discussed here before.

No sure if it is what you're looking for, WM 6.0 offers it right out of box. It encrypts the entire storage card. Once activated, the contents of the card can only be readable from your specific phone. However, if you do a hard reset (or remote wipe via Exchange Server), the contents on the card can no longer be readable.

Combine this withe device lock password/PIN, this is a pretty secure solution because Exchange Server Admins can push down a policy that specify (1) you need a device lock password and (2) How many times you can type password wrong in a row before the phone auto hard reset itself, i.e wipe everything out and leave storage card un-readable.

Actually I am looking for something with a little more user control over individual files, my goal is to password protect or encrypt sensitive information in specific files on the storage card

You can use zip with password. If you have other sensitive information, I'd suggest use specialized application like Pocket Wallet for easier access and protection.
