Sorry if this is in the wrong section, and if this question has been answered before... but how does one go about removing or replacing the ugly server name on the SE S500i?

Modify layout.xml file.
How? Mmm... you need to read a lot before doing this. My tutorial in this section is a good place to start.

What about the downloadable logos on mobile9? http://gallery.mobile9.com/c/operator-logos/1/ Where do you put the file?

I don't think that those work on the SE model phones. You can create your own via modding the .xml file as stated above.
