There's a good tutorial on thebigboss dot org that explains what to do if you're having trouble. I had no trouble with my devices under 9A405 firmware. It was much flakier under 9A406, but I do have it working on both of them (finally). Be sure to get the 0.1.2-2 version of Absinthe.
I restored and re-jailbroke with the updated Absinthe for Windows tool today. Now, things are even worse. Cydia won't load any packages, even my previously purchased ones say "unknown package." Searches even for obvious queries like "3G" return no results. It's as though I went in and deleted every single source within Cydia. It's now totally useless.

To say I'm miffed would be an understatement.
The same thing happened to me, but after opening Cydia again, it did a full update with all the packages.
When i upgraded my 3GS software up to 4.3.3, i had zero issues with each jb, then once i upgraded to 5.0.1 and did the jb, i had many problems… 4 of the 5 apps i tried to install would come up with errors and not even install… My PAID cydia apps would not show up as paid, and the 3G internet would intermittently not work until i rebooted each time… it was very annoying…
Then i got the 4S and did the JB and everything went smooth and everything works….

This isn't a stability thing. Cydia is getting hammered with over a new million jailbreaks. Just be patient, and try again later...
I'm suddenly really glad I don't give Apple any money. The difficulty going into this thread sounds like you're all trying to create a new ROM from scratch, or unlock an HTC device before they started giving the unlocking tools away... medieval D:
