When you plug your ipod in, it should show up in itunes as [your name]'s iPod or whatever. Click on that tab on the left side of itunes with your ipod and at the top you will see tabs that say music, videos, applications etc. Click on the Apps tab and there will be a big box with a list of your downloaded apps, next to those there will be a small check box, make sure u check all of the apps you want to be on your ipod and re-sync it.
